Perhaps rotate the camera 90 degrees and take vertically-oriented shots... more merging would be necessary and therefore more effort would be needed and more room for error would be present, but you can avoid cutting off the building top and still grab the water that way. The merging lines are visible even on this small version... but I know getting rid of them can be difficult.

I agree with Chris, it is a nice merge. My old stomping grounds, looks like you got this one from West Seattle. It would be stronger if you had the image with a bit more height. I'd like to see more sky and the builing not cut off the top. Probably a fun shot to try at twilight.

seam is visable on the left....also have some minor building perspective distortion but not that bad just looks a little put together and wish you didnt cut off the tall building on the right....got to be very careful in these panos that the camera is perfectly level at all times and that your perspective is spot on for each segment...the entire node has to look effortless....nice job however Pierre....

I like it. Nice merge (I know how hard this can be). It's hard to display these long panoramas in this forum. Have you considered adding a link to a full sized image?
