I have always placed the cold egg in the boiling water, and then boiled it for three minutes. She places the cold egg in a pot of cold water, brings the water to boil, and cooks the egg for just one minute. I copied what she did.
The taste of the egg had nothing to do with the cooking method. It was delicious, and that probably had something to do with the source and how they feed the chickens.

Is there another way of preparing soft-boiled eggs other than by... well... boiling them?

She cooks them the same as me...great Mom you have. I love the composition of the eggs. Taken out that way by accident or placed that way - it does not matter -- great composition, color and light. K
PS -- the sink in the background looks cool....
